Yes. The junction is the part that leaks when it is done wrong, so we build the valley or wall flashing into both roofs and match the shingle as closely as it can be matched.

Shingle or metal on a new build?

Depends on the house and the budget. Metal costs more up front and lasts longer with less hail risk; a Class 4 shingle roof costs less and is still a good roof here. We price both if you want to compare.
